Guidance For \Cleaning Up\" An Environment"

We are wanting to remove test data from a system we hope to migrate data into to become the production server.
We wanted to ask what the best practices are for doing this.
Our fear is that if we just simply delete the existing data, there might be some orphaned files that will clutter the system.
Is there a best practice for doing this?
Thanks

The best practice for getting a very clean environment is to set up a new server and then very carefully import/export the items you want.
If that is not possible/practical, please let us know specifically what data you are concerned about cleaning up.
