Hello,
Can I create a pop-up with buttons saying Yes or No, So that the user reads the message in the pop-up and clicks yes or no according to his requirement?
The pop-up should show While filling a form.

It is not possible to add buttons on the pop-up. But If you want you can make use of either validation flow to show the warning as a pop-up or use a sub-dialog flow to show a form with buttons to trigger flows based on the button clicked.
